I have lived in the house five years and the noise started about six months ago. When the washing machine fills I hear the the same noise. Any ideas on what could be causing the noise? The water pipes are attached to the floor joists in the basement. Could the vibration in the water line be amplified through the joists?

Sounds like it is a faulty valve somewhere on the line. Often a washer will go bad or a piece break off the washer and create a vibration. You can take the valve apart at the toilet first, then work your way back...
